I don’t have the option to launch or build using Xcode. Is that a feature for a build that is not Free?

How can I build for the iphone app store?

Does the $99 a year allow me to build for iphones, or is it just there to remove the splash screen? Also, can I set my own image with the same name to replace the splash screen if I pay the $99 a year?

Corona SDK builds apps within the SDK. Xcode is used in the background to code sign the apps. Corona can also launch the Xcode simulator as an option. If you need to use Corona inside of Xcode, that would require Corona Enterprise. For most things you should not need to Xcode beyond the tools we use in the background.

Apple charges $99 per year to enable their developer account. This is something you have to pay Apple. This will get developer portal access as well as iTunes Connect access. You need this to setup the needed certificates, provisioning profiles and app id’s. You need access to iTunes Connect to upload screen shots, descriptions, set prices and so on.
The $99 splash screen control is a fee paid to Corona Labs to remove the Corona Labs splash screen. You are more than capable of submitting apps to the App store with the splash screen. If you want to remove the splash screen, or use it to show your own, then you can use the splash screen control plugin for that. So yes, you can set your own image.

I assume you’re a Windows user. Using the Windows version of the Simulator, you can build for Win desktop and Android.

You need to use OS X to build for iOS. (This is an Apple requirement, not a Corona issue.)
