Personally, I do all of my linework / geometry in Illustrator and export to Photoshop if I have any kind of shading / textures I want to apply.
If you don’t want to drop the big bucks on Adobe Create Suite, you can try Inkscape / Pixelmator / GIMP as affordable (or maybe free) alternatives.
For animating, I tend to keep different moving parts in different layers. For your tree example, you may want to keep branches and leaf bunches on separate layers also for maximum manipulation. You can probably do a multitude of swaying animations simply by moving rotating these layers.
It’s also worth noting you can probably use all these methods in Corona itself. Just use the branches / leaves as separate display objects / groups and then rotate or move them using transitions.
But if you want to go the sprite sheet method, I’d just lay out my trees accordingly in Photoshop / Illustrator and then import the PNG files into a texture packer like Zwoptex (the only one I’ve tried, works fine).
