The money you pay to Corona Labs is just the right to use Corona SDK. The Apple $99 is separate and paid to Apple. You could use the free XCode and write your apps in Objective C if you like and not pay anything more than the $99 to Apple.
Corona SDK is value added and the $199 (i think) iOS indie license will pay for itself in time and convenience over trying to code your apps in Objective C.
